Assuming you mean what I think you mean...

Your ship can hold more crew than you initially pack onto it. When you're in the level you have the chance to pick up more goons, and a set chance that you'll recruit them (and not blast them out of the airlock). Crew on your ship do useful things like Fight boarding parties (Civ or Zombie), or repair hulls and armor.

When you exit a zone the surplus goons will be moved to your mothership if there is space. If there isn't, they stay on the ship they're currently on.

You can set how many goons you want standard on a ship using a slider in the Hangar menu, as a percentage of the total crew capacity.

As a rule of thumb, it's a good idea never to keep your crew at 100% That way you're sure that some of them get sent away to the resource pool each time you leave an area.

So, if my crew surplus is set at 100%, then the mother ship won't receive any extra crew I pick up? And at 0% I keep all crew I pick up? Or is this backwards...

You will always pick up all crew your ship comes across IF there is space. If your ship is full, naturally you can't pick up any more.

The percentage number determines what percentage of crew your ship will SPAWN with. It takes them from the mothership goon pool.

If your crew is set to 100% on a ship, your ship will spawn full. You won't pick up any more crew. But your beacon will!
If your crew is set to 0% on a ship, your ship will spawn with only a pilot (zero crew members). You'll pick up any pods you come across, and when you leave the area all crew is transferred to the goon pool if possible.

You will not lose any crew you pick up in MOST cases. The exception being if your BEACON picks up crew while the mothership goon pool is full. These goons will then magically disappear. But if your goon pool is full you shouldn't have any problems to begin with.

you know... I used to pick up people and then eject them(surplus crew) to the beacon for pickup... instead of jumping out and coming back in.

Yeah - I've been ejecting surplus goons to my beacon and then looking around to harvest some more.
Are you saying that this is a correct thing to do - or am I wasting goons?

You're wasting goons if your mothership cannot take any more goons. Those goons will then be taken through an interdimensional portal which just so happens to resemble an airlock.

If mothership is full, you are better of with excess crew on the ship (it will stay on the ship, because there is nowhere else to go), and only when the crew in the mothership decreasees, will the excess crew in your ships go to the mothership (when you use the goons to buy friendship/UTA blockades/REZ and data, i think., or when a ship with non-zero set crew gets blown and you rebuild it)

Think of your mothership as a ship with a maximum crew that starts at 150 at the beginning of the game and goes up later. You can determine how many men you will put on each of your smaller ships with a slider in the hanger window. When you repair the ship, you will set the number of crew onboard with that number, any surplus goons you have aboard when you repair it will be assigned to the mothership if it has available space, any surfeit goons will be replenished from the mothership if they are available.

The way to hold the largest number of goons you can possibly carry is to build all biggest ships or repair them with their crew sliders set to 100%. You can then release those men back into the mothership by repairing them with the sliders back to a lower level, 20% or 0% or whatever. So, when you go to a system to buy goons, fill your smaller ships because goons you buy go to the mothership. You can often double the number of goons you can carry in this way. Then you take those goons you bought to a science system, buy as much science as you can, then turn your ships crew sliders to 20%, repair your ships, this will release their excess crew into the mothership and you can buy more data.

Goons are really the controlling factor in the galactic economy. You can mine rez for free from any mining base. You go and buy goons and sell them for research. You can really get very far in this game without fighting at all.
